A stable door is a particular door construction that stems from stables but may more generally refer to a door that's divided horizontally. I'm not sure what use that would be on the ship though.

Thinking of Firefly, they had one episode where they transported cows. It's not unreasonable that a transport ship would have a special area that for transporting livestock. Or it is indeed just an old-school term used to denote something modern, i.e. a place for vehicles.
